is there a way to send the waiting downlink commands, after the device as joined the network.
What see is the server flushes all the waiting downlinks after the device has joined. then you must send the command again.

No, to send a downlink in Class A, the device must first send an uplink (data). The queue is flushed as a completed OTAA request generates new encryption keys. In case you mean mac-commands, this queue is flushed as the device-state (at the device side) is reset on a OTAA request / response.
